That depends on your use case mostly. I use a single key with multiple
identities, because it is easier to build a strong web of trust this
way.

It'd be nice if there was a signature notation that specifies which
UID(s) this signature would be valid for.

Indeed, especially if you use subkeys for actual day-to-day use.
