One of the features of ofx or qfx imports is that GnuCash checks each
transaction to see if it has already been imported, and if so, it will not
import it again.  Sometimes the process gets corrupted and the transactions
seem to be lost.

The easiest way to check if this is your problem is to create a new data
file and try importing the transactions into it.  It has to be a new data
file, not a copy of an existing file.  If that works, there is a way to
export those transactions from that file in csv format and then import them
into a copy of your main file.  Others here can help you with that if you
need help.

A word of warning, large imports can be error prone.  see other threads
here for tips to help with that.
