A few days ago I noticed some outdated runtimes, so I used $ flatpak remove <full application ID> and they're gone now. There may be a more efficient way to do it. Maybe the version of GnuCash you're using is "pinned" to the highest version of GNOME you have? You might try removing all the packages flatpak is warning about and reinstalling GnuCash. It will definitely bring in whatever other flatpak packages it needs when you do that. Again, if there's a more efficient way to do it, maybe someone with more flatpak experience will weigh in.
