Would it be fair to summarize the issue by saying that when some accounts are not selected for the report it fails to retain the same display hierarchy as displayed in the account tree?
What sort parameters are you using there? I seem to recall that the account tree may not sort correctly if sorted by account numbers, for example. Then the report might sort differently.
