Native JAI is faster but, at least in GeoSolutions, we are using it less and
less, in favour of jai-ext, which is slower but supports nodata,
supports a wider set of situations (e.g., mixed color model mosaics) and has
more fixes.
It's not a black or white situation though, if native jai does the job it's
better to use it for its higher performance, otherwise one
can try without (pure java jai, the default) or switch to jai-ext entirely (to
get even more functionality, requires a JVM switch to activate it).
We don't have a table laid out with what works best in which context, honestly,
if someone asked me, I would not have an answer.
