Oscar,
the Windows installer uses Jetty, which provides its own favicon that
take precedence over the GeoServer favicon. You should be able to stop
Jetty from serving its own favicon with these changes to etc/jetty.xml:

Once the Jetty favicon is disabled, the GeoServer favicon you have
configured should work.
Remember to close all your browser instances and clear your cache before
testing because favicons often have long or infinite cache expiry.

I have installed GeoServer 2.11.1 using the Windows installer (checking the "Install

Following those instructions, the favicon I want has been stored in "C:\Program
Files (x86)\GeoServer 2.11.1\webapps\geoserver\WEB-INF\classes\org\geoserver\web",
but I still see the default one:
