I've seen this before with RGBA in GeoServer. In my experience, the solutions include specifying the bands rather than using the default raster SLD, rendering as JPG which ignores the alpha channel, or reformatting the data.
It's kind of an eerie effect, as the waters and heavy vegetation turn transparent/white.
