There is a feature in the ImageMosaic mosaic plugin that allows you to put a
shapefile called footprint.shp into the image directory. The shapefile includes
polygons of the true footprint of the images that have null data within them.
Perhaps this is what you're looking for? Works well in GS 2.0.2 for us.

Often this is the result of using just about any sort of lossy compression, at
the border between data and nodata exists a band of "semi-nodata" that is more
or less black. It is very hard to get rid of, since it is a varying shade of
black and other colors resulting from the lossy compression artifacts at the
edge. We had a similar problem with overlapping MrSID images, and solved it by
first converting them to a lossless format (GeoTIFF Uncompressed), then using
the GDAL NearBlack program to "chew" away the nearly black artifacts from the
edges. I wrote a vb.net<http://vb.net> Wrapper for GDAL program that does this
all automatically, that in the end, creates nice Jpeg YCbCr, GeoTiff, 3.25
minute, 4326 with overview tiles, ideal for creating high resolution mosaics of
very large (eg the USA) areas anywhere in the world. This program is here:

in order to make a certain color transparent in the source images.
Notice that the images must share the same background color but from
your sample it is not clear if this is the case.
