Yes, because the one provided with MSYS is from texinfo 4.3, which GCC finds too old. Apparently, MSYS-1.0.11 will come with texinfo 4.11, but it's still labeled "technology preview" for now.

Because the specially-built one in /usr/bin should be able to
handle the file names just fine.

mingw doesn't have texinfo, and the one from MSYS is too old... or maybe you're refering to MSYS-1.0.10?

If not, another
possibility would be to just require users on MinGW to update their
system texinfo installation.

Weeks before the release? That doesn't give much time to anyone for getting it working and actually testing the release candidates.
