Is the fmri also longitudinal? If so, register to the closest time point

I am doing a longitudinal experiment and I already run the longitudinal anatomical pipeline. I am not sure which anatomical data I should register my functional data to?

My first idea was to use base anatomical image, but when I checked results I realised that the white gray matter boundaries are not so good with the subject’s base. Do you have a suggestion whether I should use subject’s base data or base.long.post data?

FYI, we are using MEMPRAGE as our anatomical pipeline.
