you should be able to "reslice like" the rawavg.mgz:
mri_convert -rl rawavg.mgz brainmask.mgz brainmask.rawavg.mgz
you might also want to specify the interpolation as e.g. nearest with -rt
nearest (trilinear is the default I believe)
