Hi Sean - Sure, there's nothing special about how trac-all runs bedpostx, 
you can use the outputs to run probtrackx as well. As for using cortical 
labels from freesurfer as seed masks for probtrackx, it's advisable to 
grow the labels into the white matter by a couple of voxels 
(mri_aparc2aseg can do that for you).
