You should be able to use mris_preproc and mri_glmfit similar to doing a 
thickness analysis.

You should be able to run mris_anatomical_stats or mri_segstats to give 
you summaries over the annotation ROIs.

You can try doing a group analysis using ?h.curv or ?h.sulc (instead of 
?h.thickness).
