Ilana, use:
tkregister2 --s (subjid) --fstal note that the talairach alignment can fail for a number of reasons. a catastrophic one would be if the direction cosines in the input file are all wrong (coronal, saggital, horizontal wrong). or it could be that the subject was just scanned in an odd position, in which case using tkregister2 to manually adjust might be appropriate. or you can ignore the tal check with the -no-talcheck flag, but downstream processing may fail.
