We highly recommend using the same version of freesurfer to perform
recon-all processing on a group of subjects.  Processing with different
versions introduces an extra level of variability in your study.

However, in looking at the ReleaseNotes page:

The fixes from v4.0.0 to v4.0.1 were made to gui apps, and to fix some
segfault problems unrelated to aseg processing, plus the versions are
less than a month apart, so in your case, i think it ok to mix versions
4.0.0 and 4.0.1 (unless you have the cpu resources to redo them, then
that is safest).
