Hans, I've posted the new mris_annot_to_segmentation for each of the linux platforms here:
ftp://surfer.nmr.mgh.harvard.edu/transfer/outgoing/fsdev/nicks/stable copy the file to your $FREESURFER_HOME/bin, then type: chmod a+x $FREESURFER_HOME/bin/mris_annot_to_segmentation This fixed binary will be in the next release (v4.0.1).
