We've set it up so that an fsl registration matrix can be easily
converted into something that freesurfer can understand (ie, a
register.dat file); this is done with tkregister2. You can also resample
the FSL pe and cope volumes onto the spherical surface, saving the
output as .img files so that they can be used in an FSL higher-level
analysis (this is done with mri_vol2surf). The result of the
higher-level analysis can then be resampled onto an individual's surface
with mri_surf2surf; this will also change the format to .w so that it
can be rendered on the surface in tksurfer. The programs mentioned can
be run with --help to get copious amounts of documentation.
