I have run FreeDOS inside VirtualBox on Linux (Fedora 8 & 9) and didn't have the problems you mentioned. But I was just experimenting with it, not doing anything "real". When I boot FreeDOS inside Linux, I prefer to use DOSEmu. It's a very nice, lightweight DOS environment that works very well for running FreeDOS. I even run games there!! I've never had any problems with DOSEmu.
