Hi, the POP accounts store the mails under the On This Computer. The On This Computer/Junk folder is a virtual folder, gathering messages marked as junk from the other On This Computer folders. Depending on View->Show Deleted/Junk Messages menu options you can view those in their original folders. By "Empty Junk", do you mean the same named context menu option shown above the Junk folder? It "only" marks messages as deleted (and read) and saves the changes. The folder expunge is not run (because it could delete all messages marked for deletion in the affected folders), you need to Empty Trash manually afterwards. In case this is not due to the Show Deleted Messages (which you'd notice, because those messages are drawn differently), I suggest you run Evolution from a terminal, to see whether it claims any related error there. Maybe the folders.db file is somehow broken on the affected machine.
