I had this trouble when I first started but with a mill.
Your G43 is adding the tool offset(from the table)
to the work offset(G54) which already had an offset from
before.

I started to keep no Z offset in the work offset
and put all the Z offsets for each tool in the tool table.
Using this method home the Z first,with the Z sitting at machine home
go into MDI and type G49 go back to manual page and type Z and hit touch off
button.Now your work offset has no Z.
Remember that if you use this method,if you loaded tool 1 offsets
it will stay in until you type G49,even if you change
the display to machine coords.

Most lathe guys like to use tool 1(usually a turning tool) to
set the Z work offset,with all other tool offsets based from their
tool 1 offset
So your tool table Tool 1 Z offset should be zero,and 
all others should be small numbers that would be the difference
in length from tool 1.
