Ah, it is still loading org from the Emacs.app application bundle: /Applications/Emacs.app/Contents/Resources/lisp/org/org.el.gz. I had to remove the /Applications/Emacs.app/Contents/Resources/lisp/org directory and then it loaded my other updated copy.
