Hi Ihor, Thanks for explaining the situation! I had at first wondered if it was regexp related, but I only thought to check org-emphasis-regexp-components and couldn't make heads or tails of a connection. It sounds like these fontification questions have been going on for a few years now; I am curious if there has been any work in this direction since then - even if it were just something experimental that could be opted into. Would it make sense to explicitly warn of this invisibility case of org-hide-emphasis-markers in its section of the manual? While the manual does warn of potential emphasis formatting issues, I don't know if the connection of formatting to invisibility is obvious to most users - as far as reading notes is concerned, it changes a stylistic issue into one of changed meaning of the document. I myself did not realize for the longest time that the characters were only hidden and still present and significant, not until I checked the export and found double tilde everywhere.
