As a first step, I would recommend upgrading to the most recent version of org-mode. As the conversation you forwarded suggests, there have been a bunch of optimizations since 6.21b. Other than that, I'm not sure what would be causing the slowness -- I have thousands of lines in my org files and the agenda appears almost instantaneously on a very modest Atom processor.
