As far as I know org-mode parses the Fancy Diary Display internally to find entries from the diary and to add them to the agenda. I think you can customize the holidays shown by modifying the variables `christian-holidays', `hebrew-holidays', and `islamic-holidays'. As for the duplicates I have no idea.
