This is on purpose. The fact that there is a deadline for something on that date is still shown in the agenda, even if you have done the item aready. This is because I use deadline sparsely, only if there is really a strict date associated with an item. Maybe you are using itin a more prolific way? I guess we could have a variable to make deadlines associated with DONE items magically disappear...
