Doing a few runs of a lower-quality cable is very 1999'ish! I hadn't realized you had the Cat5 in place. If that is fine for what you need, just mark the Cat3 jacks as "do not use". You'll be better off buying VOIP phones that have 4-port switches built in than constantly debugging old Cat3 IMHO.
