It seems to me you are doing the format by hand. On complex documents, using direct formatting is problematic, no matter which product you use. For one part, the paragraph style used seems to have space above and below setted which enter in conflict with you manual formatting. Also, if you use the default paragraph style, some autocorrect options (See Tools → AutoCorrect options) may change the formatting.
