I am experiencing this same issue on Ubuntu 12.04 x64.

    Set up a new VPN Connection (ex. "MY NEW VPN CONN")
    Shutdown off computer
    Start Computer and login

    Click on network manager icon at top right
    Notice that "VPN Connections" option does not appear
    Notice that the new VPN Connection (ex. "MY NEW VPN CONN") is not visible   
    (See left side of attached screenshot)

    Click on "Enable Networking" to uncheck and disable network interface
    "Wired Network Disabled" message will appear

    Click on network manager icon at top right
    Click on "Enable Networking" to check and enable network interface

    "Wired connection 1 Connection Enabled" message will appear

    Click on network manager icon at top right
    Notice that "VPN Connections" option is now available
    Notice that the new VPN Connection (ex. "MY NEW VPN CONN") is now visible

  After creation a new VPN connection, this does not appear available to
  choose for connection. Yet, it appears on the configuration menu,
  being possible to edit or remove. After hibernation or rebooting the
  network becomes available and is possible to connect.
