I tried the workaround offered by Grief, using xneur on bilingual Ubuntu 13.10 using Arabic as an alternative layout. Xneur is so buggy with Arabic, where it does not practically work. Had to uninstall it. Still the problem persists with system shortcuts, and libreoffice. Using Allow different sources for each window, and setting New windows use the default source in text entry settings, makes it less painful, and isolating the problem within libreoffice only, as the system would default to English for system shortcuts.
