I also suffer this bug in Edgy, epiphany 2.16.1-0ubuntu2. I created a new user to try the default configuration and the bug it's still here.
However, I've found a workaround: activate pango renderer gconf key: /apps/epiphany/web/enable_pango . Then all fonts are properly shown.
