Same problem here. I would add that any flash content does this for me. Browser windows disappear when closed but they are still in memory. Opening (and eventually closing) further windows leads to huge CPU and memory consumption and finally epiphany crashes.
One remarkable thing is with killing epiphany. When I close all epiphany windows and then killall epiphany-browser, I see a lot of small windows appearing for a while (not enough time to even display its contents but it definately appears on screen and in tasklist). I saw a similar window once and it said something about script slowing down the computer. It may be related to compiz as well, will investigate further.
