Atleast the 400 or so files that passed the md5sum test, can I without
copying each of them, do something automatic to copy all these to a
separate directory?

If you're not in the mood to write a script, you can use mc (Midnight
Commander). MC has two panes, and you can have one pane view the
directory and the other view md5sums.gz. In the directory pane, you can
tag (using Control-T) the files that you see in the other pane (md5sums.gz).
When you're done tagging files, you can them tell mc to copy all of them
at once to a new location.
