Tomboy is quite a nice GTK+ note-taking application, but it doesn't do
encryption out-of-the-box. As someone else has mentioned, gpg is a
console tool for encrypting things. There are doubtless GTK front-ends
for it, too. 

Joining the two together is a task for an interested hacker  with some
spare time :)
