There are 7518 lines in that file, while your test data has just 120. Did you 
copy parts off the file you mentioned?
I did a grep, and neither the example1, nor the corresponding fasta string does 
not seem to match.
What modifications did you make? and what sequences did you take in from there?
Please be a little verbose

This is GPL-3 instead of GPL-2+. I fixed this accordingly, but this is still 
not ready until my question above is answered.
