Hi Carlos, in general, do not hesitate to add an UNRELEASED section to the changelog and then commit changes to the repository. About the relation between tophat and bowtie, I indeed hesitated between Depends and Recommends, and chose Recommends as 1) it is installed by default anyway and 2) it would allow to install tophat independantly, which might be useful to some who want to use their own bowtie, or who want to use some of the helper tools in the tophat package.
