There were no error messages discernable but in the output of lspci -vv there was now a missing line about "driver in use". After a bunch of digging I found other people had mitigated this issue by clamping down the maximum queue depth configured for the card. Adding the kernel parameter "mpt3sas.max_queue_depth=10000" made all the drives appear again after a reboot.
