I´m experiencing this after my upgrade from hamm to slink (in emacs20). I currently choose Mule -> Set Font/Fontset on every startup of emacs. The fonts in xterm are messed up, too (started without options it displays a non-serif proportional font with broad fixed-width spacing). Are you using KDE?
