Notes aside: with merge commits, in the future you can identify the set of commits that belonged to the independent line of development that was merged. That can be useful information, e.g., to figure out what commits belonged to implementing a feature or fixing a particular bug.
When viewing or exploring a repository which has merge commits, if it's your preference then (I think) one can generally hide them. But the reverse isn't true: if the merge commit information is not in the repository, then that information it is gone.
