It already uses allow-hotplug, not auto. :)
I don't think there's any way to do custom configuration on interfaces that need to be managed by NetworkManager - at least not with the version currently in lenny. With NM 0.7, it might be possible to hack around it.

Now that I know the issue, I found a whole bunch of related bugs: [3-5]
I've filed an upstream (i.e. NetworkManager) bug about the issue [1] after sifting through all open bugs and not noticing [2]. But since the comments in the latter one were quite emotional, it might even be a good thing to have opened a new one...

Summary: NetworkManager works as fine as I'm used to from the auto* tools. I.e. if I'm doing anything remotely unusual, it breaks and I get hurt.
