Unlikely we did a mass delete -- all our mirroring scripts have some --max-delete option set. And your mirror has files that it should have removed over a year ago. Anyway, while you are looking at your mirror, could you please also move to using (a recent version of) our ftpsync? Using a modern ftpsync ensures updates are done in the correct order so apt clients don't get confused. In particular, it processes translations, contents, and more files that have been added to the archive in recent years in the correct stage.
