Unfortunately the bug I'm seeing isn't the refresh issue, but that skippy isn't grabbing images of the correct windows at all. Instead, skippy seems to be grabbing an image of the section of the screen above the window. I will send you a screenshot. This isn't helped by activating the autoRefresh in ~/.skippyrc as mentioned in /usr/share/doc/skippy/README.Debian as you suggest.
