I found that it is related to used gtk theme. The problem was when I used my favorite oxygen-gtk theme (I use KDE). When I switched to Clearlooks theme, then Eclipse works stable. It is difficult to say, that whether it's a problem with theme or Eclipse uses some functions which are not compatible with this theme.
