If you close an rxvt window by clicking on the Close [X] then the bash shell running under rxvt never gets notified and runs in the background. When you attempt to shutdown Windows you'll see a dialog box asking to kill that process. This is a known bug in rxvt (PTC). Meantime always exist your bash shells via exit or Ctrl-d and you should not see the problem anymore.
