Yes, installing the 2010-03-15 snapshot fixed the problem. Moreover, the differences between the HKCU tree between rdesktop and the ssh environment with the snapshot is very small again (around 100 lines of differences vs. the 10000 without the fix which is in-line with the expected differences at least from what I could determine roughly). This has been fixed after 1.7.1, so it's only in the developer snapshots for now. Please give the latest developer snapshot from http://cygwin.com/snapshots/ a try, if it fixes your issue.
