There's a bugfix concerning loading the user profile after a user context switch via ssh, rlogin, cron, etc., in Cygwin. This has been fixed after 1.7.1, so it's only in the developer snapshots for now. Please give the latest developer snapshot from http://cygwin.com/snapshots/ a try, if it fixes your issue.
