Ok, follwings are all of the regular Japanese computer Go tournaments.

(1) CFG Open computer Go tournament
Formerly CGF special meeting.  The main purpose of this tournament is 
to provide a chance for computer Go developers being together.  So, 
it's rather an informal or a training tournament.
#Deadline of the registration is 15th June.
9x9:    Chinese rules, Komi 7.5, 10 minutes SD.
19x19:  Japanese rules, Komi 6.5, 30 minutes SD, with an NNGS 
tournament server on a private LAN.

(2) GPW Cup computer Go tournament
One of the night events of Game Programming Workshop (GPW).
9x9 board, Chinese rules, 6.5 Komi, NO Internet connection :-(

GPW09 will be held on Novemeber 13th to 15th in Hakone, Japan.

#In CFP now; the deadline of an extended abstract is July 17th.

GPW Cup will be on the Friday and Saturday nights together with a 
computer Shogi tournament.  No pre-registration is required (but 
prefered :).  The style of the tournament varies according to the 
number of participants and was a round-robin last year.

(3) UEC Cup
Not yet announced.

So, there usually are three computer Go tournaments on June, November 
and December every year in Japan.
