Edd, You might consider keeping the house bank broken up with the ability to combine. As the others have said, a deep discharge is bad but getting a charge above 80% is more difficult and requires more current on larger banks. Maybe for race nights you could use "House #1" equal to 75-100Ahrs. When you go cruising you could combine them or switch to "House #2" and keep #1 as a reserve.
To help answer your question about the echocharge not getting a chance to charge the house bank. I believe the echocharge has a threshold setting which dictates when to "switch over". I am accustomed to seeing the alternator directly wired to the battery. I believe that this is the one exception to the ABYC fuse requirement. It takes almost no time for the starting battery to recover its charge so very shortly after engine start the echo starts charging the house. Edd, maybe you or someone else can make an argument for an echocharge vs an ACR. I believe the ACR can provide more current and may be cheaper.
