I have been using Adobe Digital Editions which installs in wine. That
may help to solve the issue with the DRM files....assuming that the file
itself is not corrupt.
As well, you can use calibre to convert your amazon ebooks to epub
(maybe others) after you have downloaded them t your computer through
the the kindle software, whihc also runs under wine.

Like John, I have a preference for DRM free content, so I buy all of my
technical ebooks from either Oreilly or Packt.
For non-technical books my choices are much more limited. The gutenburg
project is a great source of public domain works (which I can still load
onto my kindle). Unfortunately most of the time the really good books
are locked behind a DRM scheme which makes the whole situation more
complicated than it needs to be. With the constant lengthening of
copyright in the US, we have not had a great of work released into the
public domain for the past several generations.

The only formats I've ever used are Kindle (Amazon), PDF and a
couple of times I've wound up with mobi's.
I have a strong preference for DRM free material, so tech books from
O'Reilly or Packt as opposed to Amazon.
