Just throwing my two cents in. I think the web interface limits yo to viewing 100 messages at a time, so the volume you are talking about would take a long time & you would still need to empty the trash.
I think filtering is going to be your best option whatever method you choose to use. I would set up filters on the web interface first & let google do the heavy lifting. If there are mess ages that you either know are junk or that you know you want to keep, filter based on those parameters. I believe that you can set the filters to select "Not" messages. For example. You want to keep all messages related to trout so you set the filter to delete everything that is not related to trout. I have also used the message filter in Thunderbird effectively to move my email around as well. Similar to the pop3 option you could use Imap & filter things locally & do any filtering locally & then delete as you go. You would still have the message locally & on the server just in case. You could then set the account to purge the deleted items on close. Whatever you end up doing be prepared for swear words, frustration & a lot of time being bored. LOL! Good luck!
