If you were using an IMAP connection, then messages you removed would be flagged as deleted, but not actually removed. If you were to check that mail with something like mutt, then you are prompted to purge the deleted messages when you shut it down.
I'm seeing this right now using IMAP via MS Outlook - no messages are actually removed from my inbox until I purge them with mutt. It's a minor inconvenience right now, as I'll be switching back to POP3 I think. Otherwise, there's no harm to my mail box except maybe storage space.
